Sorry about that. I have now fixed it. can you please try again with the same FTP credentials? It should be ok this time.
just make sure you press the "refresh" button on your FTP client window if you still get the same view. (as I'm using the same ftp user you might be getting cached view)
You have set category base to "shop" and it was misused by wordpress as "normal page" template thats why it didn't show the pagination. So after I have removed it, product categories have pagination displayed now.

The problem were in Settings > Permalinks:
(view large version)
