There are some link issues created due to certain settings and limitations in the theme it seems. Unfortunately, it's causing some interesting issues that need workarounds.
Is there a way to exclude a portfolio category from an archive page, particularly the portfolio archive page and can you exclude a category from the sort at the top? Example: Top links are: All categoryA categoryB categoryC I want to be able to eliminate categoryB

I am excluding things using CSS so you wouldn't be able to see it. Not ideal as a function would be better.
Essentially, I want to exclude a portfolio category or tag from the portfolio archive feed using a function. I've done this on several wordpress sites, but this theme seems to block it.
To filter by showing only specific categories or removing categories from your archive you will have to use Custom Queries, we have an article in our documentation for that:
